چکیده

Residue-specific stabilities of proteins can be reliably determined by using NMR-monitored hydrogen/deuterium exchange (NMR-H/D) methods under native conditions. Notwithstanding the potential advantages of the NMR-H/D methods, they are time consuming, very expensive and technically challenging. In this review article, various computational tools and strategies reported to date in the literature on predicting the residue-specific free energy (∆GHX) of proteins have been comprehensively exemplified. Moreover, scopes to develop novel computational tools for estimating ∆GHX values of proteins have also been discussed.

META: A computational tool for predicting metastable states in the folding pathways of proteins

The thermodynamic stabilities (∆G, free energy change) of proteins are being measured by traditional denaturation methods (∆GU, free energy of unfolding) and native hydrogen-deuterium (H/D) exchange method (∆GHX, free energy of exchange), in general. Estimation of an accurate ∆G for proteins at ambient conditions is indispensable to unambiguously address the folding events of the proteins, whic...

تعیین اپی توپ های ناپیوسته زنجیره سبک ایمونوگلوبولین انسان توسط ایمونولوژی محاسبه ای

Background: Immunoglobulins are a group of proteins that have important role in defense against microorganisms. Immunoglobulins consist of heavy and light chains. In human, immunoglobulin light chain comprises of two isotypes: Kappa (K) and lambda (λ) based on amino acid differences in carboxylic end of their constant region. Marked changes in the K to λ ratio can happen in monocl...

Protein Secondary Structure Prediction: a Literature Review with Focus on Machine Learning Approaches

DNA sequence, containing all genetic traits is not a functional entity. Instead, it transfers to protein sequences by transcription and translation processes. This protein sequence takes on a 3D structure later, which is a functional unit and can manage biological interactions using the information encoded in DNA. Every life process one can figure is undertaken by proteins with specific functio...

Modified Multi-level Residue Harmonic Balance Method for Solving Nonlinear Vibration Problem of Beam Resting on Nonlinear Elastic Foundation

Nonlinear vibration behavior of beam is an important issue of structural engineering. In this study, a mathematical modeling of a forced nonlinear vibration of Euler-Bernoulli beam resting on nonlinear elastic foundation is presented. The nonlinear vibration behavior of the beam is investigated by using a modified multi-level residue harmonic balance method. The main advantage of the method is ...

A max-margin model for predicting residue–base contacts in protein–RNA interactions

Motivation: Protein–RNA interactions (PRIs) are essential for many biological processes, so understanding aspects of the sequence and structure in PRIs is important for understanding those processes. Due to the expensive and time-consuming processes required for experimental determination of complex protein–RNA structures, various computational methods have been developed to predict PRIs. Howev...
